What Is Cycling and Why Does It Kill Your Fish?: Part 1 of Nitrogen Cycle series

More fish die in the first month of a new aquarium than at any other time, and almost all of those deaths are caused by New Tank Syndrome, an entirely predictable and entirely preventable sequence that happens in every uncycled tank. This is Part 1 of our 4-part Cycling Series: what the nitrogen cycle is, why new tanks don't have one, and the week-by-week sequence that kills fish in uncycled aquariums.

More fish die in the first month of a new aquarium than at any other point in its life.

Not because the hobbyist doesn't care. Not because the fish were unhealthy at the time of purchase. Not because the water looked wrong; in fact, the water almost always looks clear. They die because of a process that most beginners skip entirely, rush through without understanding, or simply don't know exists.

That process is called cycling. And until it's complete, a new aquarium, however beautiful, however well-equipped, is not a safe home for fish.

This is Part 1 of our four-part Aquarium Cycling Series. We'll cover what cycling actually is, what the nitrogen cycle does inside your tank, and the very predictable sequence of events that kills fish in uncycled aquariums across India every single day.


Every Tank Is a Closed Ecosystem

In nature, the bodies of water fish inhabit are vast. Rivers, lakes, and streams have enormous water volumes, active natural filtration through substrate and plant roots, continuous dilution from fresh water sources, and diverse microbial ecosystems that process waste continuously at scale.

Your aquarium is none of those things. It's a small, sealed volume of water with no natural dilution, no continuous fresh input, and when you first set it up, no microbial ecosystem at all. Every piece of waste your fish produces stays inside that water, accumulating, unless something biological processes it.

That biological processing is the nitrogen cycle. And in a new tank, it doesn't exist yet.


What the Nitrogen Cycle Actually Does

Fish produce waste in two forms: solid waste that settles on the substrate and decomposes, and ammonia released continuously through their gills as a direct byproduct of protein metabolism. This happens every second the fish is alive, regardless of whether they've eaten recently.

Ammonia (NH₃) is directly toxic to fish. Even at concentrations as low as 0.5 ppm, ammonia burns gill tissue, causes cellular damage to organs, suppresses immune function, and makes fish deeply vulnerable to secondary disease. At concentrations above 2 ppm, it kills quickly and without warning in water that still looks clear.

In a healthy, cycled aquarium, ammonia is processed almost as fast as it's produced by two sequential populations of beneficial bacteria:

Stage 1: Nitrosomonas bacteria colonise the filter media and convert ammonia into nitrite (NO₂). This stage typically develops within the first two weeks of a new tank.

Stage 2: Nitrobacter bacteria then convert nitrite into nitrate (NO₃). Nitrite is also acutely toxic; it interferes with the ability of fish blood to transport oxygen, causing fish to suffocate even in fully oxygenated water. Nitrobacter are slower to establish than Nitrosomonas, typically appearing in weeks two to four.

Nitrate is the end product, far less toxic than ammonia or nitrite at normal concentrations, and manageable through regular partial water changes. The presence of detectable nitrate with zero ammonia and zero nitrite is the biological signature of a completed cycle.

This entire process of nitrogen ammonia converted to nitrite, nitrite converted to nitrate is the nitrogen cycle. It is the invisible biological engine that makes a tank liveable. Without it, the chemistry of the water becomes progressively more toxic with every passing hour.

Why a New Tank Has No Cycle

The bacteria that run the nitrogen cycle, Nitrosomonas and Nitrobacter, don't arrive pre-packaged with your aquarium. They exist naturally in the environment, but in very low concentrations in clean water and air. In a new, sterile tank, they have to:

Arrive: find their way into the tank from the environment, tap water, the air, or any surfaces the water contacts.

Find a surface to colonise: these bacteria form biofilms. They live on surfaces, not in free water. Filter media provides the colonisation surface area they need: ceramic rings, porous rock, sponge. A tank with rich, porous filter media cycles faster than one with minimal media, because there's more surface for bacteria to establish on.

Find ammonia to feed on: these bacteria are autotrophic. They eat ammonia and nitrite, not organic carbon. Without an ammonia source, they have nothing to grow on.

Multiply to sufficient numbers: a single bacterium can't process meaningful ammonia. The colony needs to reach sufficient density to handle the waste load of the fish the tank will eventually hold. This multiplication takes weeks, under the best conditions.

In a new tank with no fish, no seeding, and no ammonia source, this process barely starts. Add fish before the bacteria are established, and you add fish to essentially ammonia-free water that will rapidly become ammonia-rich while the bacteria are still at the very beginning of the establishment process.


New Tank Syndrome: What Actually Happens

This is the sequence that plays out in uncycled aquariums; it's so predictable it has its own name: New Tank Syndrome.

Days 1–4: Fish go in. The tank looks beautiful. The water is clear. Fish seem fine initially, though some may be slightly less active than expected. Ammonia is beginning to build invisibly, too low to cause visible symptoms yet, but climbing.

Days 5–10: Fish start showing stress. Clamped fins held tight to the body rather than extended. Reduced appetite. Some hover near the surface or congregate near the filter outlet where oxygenated water enters. These are signs of ammonia exposure. The ammonia level in the water may now be 1–2 ppm, or higher in a heavily stocked or overfed tank.

Days 10–14: The first fish deaths occur. Smaller, more sensitive species of tetras, Otocinclus, and newly purchased fish not yet acclimated are usually the first to succumb. The hobbyist may blame stress, poor quality fish from the shop, or an unidentified disease. The real cause is ammonia poisoning in uncycled water.

Weeks 2–3: Nitrosomonas bacteria begin to establish. Ammonia levels start to drop, but nitrite begins to climb sharply. Fish that survived the ammonia peak now face nitrite toxicity. Nitrite poisoning causes fish to breathe rapidly, gasp at the surface, and show a brownish discolouration of gills and blood. Fish that seemed to be recovering from the ammonia phase now deteriorate again.

Weeks 3–5: Nitrobacter bacteria gradually establish. Nitrite begins to fall. The cycle eventually completes, but in a tank that wasn't managed through this process, significant fish losses have already occurred, and the surviving fish have been under sustained chemical stress for weeks, with long-term impacts on their health and lifespan.

The Cruel Irony of a Clear Tank

The most dangerous thing about New Tank Syndrome is that the water looks fine throughout.

Ammonia is colourless. Nitrite is colourless. There is no visual cue that the water chemistry is becoming toxic. A tank in the middle of a severe ammonia spike can look absolutely crystal clear, which is exactly why so many beginners don't connect the fish losses to the water, and instead blame the fish, the shop, or bad luck.

This is why water testing is not optional during cycling; it's the only way to know what's actually happening in the water. We've covered this in detail in Your Tank Looks Clean But Is It? Test every two to three days during cycling. The results tell you exactly where in the cycle you are and whether your fish are safe.


What Cycling Is Not

A few common misconceptions worth clearing up before Part 2:

Cycling is not the same as water ageing. Letting water sit in a tank for 24–48 hours before adding fish allows chlorine to dissipate (partially), but does nothing to establish beneficial bacteria. It does not cycle the tank.

A running filter does not mean a cycled tank. A filter running in a new tank provides surface area for bacteria to colonise, but it takes weeks of ammonia exposure for the colony to grow. A clean, new filter running in a new tank with no ammonia source is not cycling.

Clear water is not cycled water. The clearest water in a new tank may be at its most toxic. Test, don't guess.

Conditioning the water is not cycling. Water conditioners like Sunken Garden Anti- Chlorine make the water safe from chlorine and heavy metals, which is essential, but they don't cycle the tank. Cycling requires biological establishment, not chemical treatment alone.
